At the beginning, it is okay to keep a school as part of the organization and run it by a committee that belongs to BOD
Larger schools maybe better as separate subsidiary organizations under full control of the masjid through the school bylaws
An attorney is most likely needed to make sure the masjid maintain full control to avoid separation or loss of control or even worse school controlling the masjid
It is not recommended for masjid to sign a rental agreement with the school that is below market value of for very long time (for example few hundred dollars for 99 years)
If the school is a separate organization, steps are also needed so the school pay the masjid fair market rent to the masjid. Otherwise, the protection of a separate organization would not hold in case of lawsuit
